Is this the type of transition you are trying to create?
For this one, I used the plain "Wipe" transition located in the "Wipes" transitions, then I overlaid a graphic of a robot on the track above the track with the wipe transition. I keyframed the position of the robot so that half the robot showed at the beginning of the transition and half the robot showed at the end of the transition. You need only 2 position keyframes on the robot clip, one at the beginning and one at the end. When played back, the Robot moves perfectly in sync with the blue/yellow border. Before keyframming, I made the graphic clip the same length of time as the transition takes.

For other types of transitions, you may need to also apply the same transition directly to the graphic itself so that it distorts in sync with the transition on the track below.
