Handling excessive motion in footage

I shot a scene the other day that had a lot of tree leaves fluttering in the breeze. If I use a Track Matte Key effect or cropping effect to limit the view to my head and shoulders, should I expect to remove the deteriorating effect the motion of the leaves would have in the exported file (causing the typical blur when you're using a lower bitrate)?

If not, how does unseen footage have the ability to affect the quality of the output?

If you remove the leaves using crop or track matte, they will not be part of the composited image and cannot affect the quality.
